Is there anyway to Append to a Password Protected PDF?

No, not without patching some of the security info in the file.

If you print multiple documents and merge them then you should specify the password during the last merge operation. That should protect the entire resulting file.

Password protecting the last merge does not work. You have to complete merging, and then password protect the final PDF. So far I really like this PDF printer aside from this limitation. The error message should be more descriptive at the very least. Obviously, the best case would be no error at all.
